The third season of the American sci-fi television series Top Secret, which included 24 episodes, started on September 22, 1995 and lasted until May 17, 1996. The broadcast was carried out by Fox. The main narrative revolves around a conspiracy that aims to cover up Mulder's acquired video of the alien's autopsy, Scully's search for her sister's killer, and the mystery surrounding Mr. X (Stephen Williams). For the first time, characters such as the First Elder (Don Sec. Williams) and the black alien virus were involved in the plot of season 3. In addition, this season features a wide range of "monsters of the week": episodes contain independent stories and do not affect the overall mythology of the series.

The season has surpassed the ratings of the previous two. The premiere episode "Blessed Path" debuted with a Nielsen rating of 19.94 million viewers, double the previous season's premiere. Throughout the screenings, ratings consistently exceeded 15 million viewers, making it one of the most watched series on US television for the 1995-1996 season. The season received mostly positive reviews from television critics, winning five Emmy awards. Written by Darin Morgan, many episodes, such as Clyde Brackman's Last Rest and Joe Chang's Out of Space, have received critical acclaim as some of the best in the series. Morgan left the series after completing season 3 for failing to keep up with the show's dynamic nature. He only returned in the tenth and eleventh seasons.

Plot

FBI Agent Fox Mulder is found half-dead in the desert after the Cigarette Smoking Man orders the military to burn down a carriage of scientific evidence, not knowing Mulder is inside. A Navajo Indian, Albert Gostin, brings Fox Mulder back to life. Meanwhile, Scully is investigating the possible involvement of the smallpox eradication program prior to genetic experimentation on humans. She discovered that a Nazi scientist who fled to the United States after World War II, during Operation Paperclip, was experimenting to create a hybrid of a human and an alien. As a result, Scully is assassinated and accidentally killed by her sister Melissa, who was mistaken for Deina herself.

Investigating evidence of an alien autopsy, Mulder tracks the secret government railroad transport of a hybrid of a human and an alien. Fox manages to get into one of these cars, where he almost dies at the hands of the Syndicate guards. However, the informant Mr. X will save him. Scully, meanwhile, goes out to a group of women who have also survived abductions similar to her, and meets another member of the Syndicate, known as the First Elder, who claims that during her abduction she was placed in a similar carriage and was the victim of experiments by Japanese scientists.

The crew of a French rescue ship, which is trying to lift a WWII-era submarine from the seabed, falls prey to radiation. The only exception is a diver who has contracted a parasite that was found on a submarine. This extraterrestrial virus, controlling the bodies of the victims, eventually captured the body of Alex Krycek, in search of whom Fox Mulder went, and took him under his arrest. As a result, the infected Krycek was placed in a rocket silo that was used to hide the UFO and the parasite left his body. Meanwhile, Scully manages to track down Luis Cardinal, the man responsible for her sister's murder.
